Yes, as long as you download and execute the game from the same folder or location that you previously used, then Save Files and Room Progress (i.e. which ones you have completed and your score) should all remain untouched. The only issue that may arise is if you load a save game from a version that had a bug which has since been fixed. Sometimes this will cause weirdness or errors after updating.
