I think until it is released on steam - which will be after the game is out of pre-alpha, maybe even out of alpha - it will be the zip file and .exe thing.
wouldn't make sense to do it before because it would make updates remove your saves completely, and would wipe your settings every update. that and its more work to do which is time better spent actually updating or bug fixing.
