You can create a new colony fleet at the shipyard by just selecting the shipyard and clicking the create colony fleet action button then when the colony fleet menu opens up you can use the link icon (the one beside that you used to assign your first ships when the game started) which allows you to link an appropriate type of vessel from the local reserve.
