I'm curious how the audio is muxed back in, if the framerate on the video has changed. Wouldn't that influence the mux if the audio is mismatched? This is especially evident in editing long videos where the audio gradually moves out of sync. But not sure how it would apply here, or what kind of "glitches" OP is referring to--pops, clicks, distortion?

I had a video file with E-AC3 6 ch sound at around 678 kbps and after a hardcode to 60 FPS it downsampled the audio to 128 kbps mono. That was the issue. So, one would have to use handbrake to convert the output properly instead of RIFE to hardcode it. Does that make more sense?
