The reason why enemies can't be killed and don't reset their positions is that once you defeat the boss at the end of the game and get the jewel you need to return to where you started to win. Rooms which you may have breezed through may become challenges based on how you completed them and where the enemies were last at when you completed them when returning for the second time.
