Saves should carry over automatically to the next version so you should be able to boot up and continue.
Could you give me a step by step of what you did to update the game?

I couldn't pinpoint the exact issue you were having with the saves regressing, so what I would suggest is, going forward back up your saves before updating the game (both your saves and the persistent file in the ahitr_storage folder).
I've included a save below that has everything up to 0.7.4 - I know it isn't up to the current version, but I hope having this is a decent point to get you back on track:
