Thanks for the quick work. Only did one run but I can confirm the balista boss is now working correctly, haven't encountered the others to test, but seems to have worked. Thanks!

Update: Also effects the balista boss. This is pretty game breaking and I don't think I'll play anymore until it gets patched, its that bad.

I couldn't find where to submit bug reports, so I'm doing so here.

Regularly can't clear the mole boss. When defeated the game simply  hangs and I need to exit to the main menu and return to the run, starting the fight over. The tree when defeated also still has a visible health bar and still blocks attacks on both runs.  Seems to consistently happen during the first fight, after redoing the fight I am able to actually clear it. Having to clear the boss twice is frustrating. Good game otherwise though, lots of fun.
