To interact with the garden you gonna need to have some specific seed that I have forgotten, I'm sure you can find such seed in the castle with minotaur and living plant

you are not alone in this one, I too got the same issue as you. Despite such thing, you can just continue the gameplay even though it annoy the hell out of you. At the later part of the gameplay you will not find any more audio bug according to my experiences.

I'm sure you can just continue on your save file since you can just craft them, also try not to give birth to those two cowgirl you can milk, you'll gain better milk if you keep them pregnant. For the honey part, I don't know how many honey you need to get the crystal, I have been giving her many honey but she has yet to give me the crystal. I'm sure I just spend an hour just for that. Just skipped her in my gameplay since she is not essential in the storyline. Hope this help

I might be wrong however, so good luck. Unless you meant soul shard, you can get them from defeating the ghost within the mansion before fixing it. Or you can just buy them from the club in the sewer for 500g

Unsure wether you still need this or not. You can get lactoid from clearing the dairy farm questline, freeing the cowgirls in the mountain and then interact with Cindy. Soon after,  there will be Maishie or the dairy head maid. Interact and help her milk the cow, then she will give you the recipe for lactaid. For the soul fragment, you can get it from silver chest around the map.

Was it the dessert pyramid? If so, you must collect certain amount of souls and interact with it to remove it. Might be wrong however. Four of these blue soul/spirit is needed more than that you will be heavier and break the floor
