When I saw your game being played, I immediately thought of "Wither" for some reason, one of my favourite RPG Maker games and one that deals with death in a pixelated way that involves decomposition, symbolism and unseen horror. I can see why many wouldn't consider it straight-out horror, but many of the games I like the most don't obey typical genre definitions.
I suppose it goes without saying, but "Beautiful Escape: Dungeoneer" and other Calunio 2k/2k3 games all exude a tight sense of direction and heightened power.
"Ib" has a fantastically taut atmosphere, and on that note, "Taut" does too.
"OFF" has some incredibly well-done absurd scenes combined with cosmic horror. I can see why many think it's one of the best made in the engine. I do too, now.
Ones I have not played but heard are good include: "Desert Nightmare", "Schuld". But that's just because they're popular on RPGMaker.net.
Also an unpopular opinion, but "Pom Gets Wi-Fi", despite its brightness and memey-ness, has the death scene and looking down from above from heaven scene that I really liked. It had a strange cosmic nature to it. I really think Brianna Lei could do some fantastic horror if they were so inclined, but they can do what they like to do.
