I understand I need to turn on the candles again but everytime I try nothing happens? Sometimes i'll get lucky and they turn on but as soon as I reach the last heart of the boss I can't actually do it anymore.

you can only hurt him a few seconds after you turn on the candles. Run away, turn on candle, fire at him, repeat
