First off, really enjoying the game. It's like FTL, Space Rangers, and We Need To Go Deeper had a threesome, and the gameplay is just so fun.

That being said, I was a tad disapointed when a friend and I systematically murdered everyone aboard a space station and infiltrated it just to find we weren't alowed to hack the control module.

I understand that anything involved with the questlines should not be hacked as that could break a lot of stuff, but I feel like it would be neat to have an option in the config files to set which non-quest related vehicles can be ca[ptured.

Really looking forward to the steam release, regardless of whether everythign is hackable, keep up the great work

You could change the control module in the data files.
It is done to protect questline objects as you said, but also to prevent you from acquiring certain powerful modules, such as repair and shop systems.

There is always the option to build a station yourself, but it is pretty expensive.

The required items are called S.H.A.C.K.s and they become available after you finish the tutorial quest line. A second story arc opens up with new features and items.
