Kolourpaint, a little old, but it works. It can use transparency, but the eraser can't use the transparent "colour". Js paint doesn't work good enough for me, it's laggy and not accurate.
Krita, in brush presets there is an option for "Pixel Art" instead of "All". But program has a lot of extra functionality compared to Paint.
