A fellow entrant found a bug in my game. I would like to fix it and update the files but I realize that changing anything after the deadline might lead to disqualification from the jam. Is bug fixing allowed after the submission date?

You can go ahead and fix it; judging will just be based on the version we downloaded at the close of jam.
