Gotcha. This happened before too and it's kind of a pain to have to restart from scratch every few versions. If possible, please avoid or give us a option to start right before the new content. Thanks! Really like the game by the way, please don't take what I said the wrong way.
I don't believe I would be changing important code anymore, the reason why I did was to fix lots of bugs in the CCUN because it was unstable, it was pretty much needed cause the changes only take effect by new playthroughs
