I think just a character offhand mentioning "we'll need these items for our skills, we can't use them directly" might be enough.

Did you talk to squid girl in the mother ship? She will teach basic combat and item/ammo stuff. Hmm maybe I should force player to talk to her?
I think I might have skipped that. Honestly it wasn't that confusing, I figured it out on my own quickly. Probably just a couple reminders for tutorial skippers like me would be enough.
