Playing through the game a second time, there really is no reason to plant anything but "radishe". It easily makes the most money out of the crops even unupgraded. Upgrading it is also really easy, since you can harvest and replant it every day, and it has a rather high yield. Once you max it, there is absolutely no reason to start leveling the others, since you will be making 300 dollars per day (after taxes) from that alone, which is more than enough for anything you can buy in this game, especially if you know upgrading the plants is going to be an option and you start stockpiling  radishe up early. Other plants take forever to grow, which makes them objectively useless, and unfun to deal with. They take up your only plot of farmable land for days, only to grant basically no benefits at all.

How do you upgrade the crops?

even after the patch 0.1.3? I think it's very well balanced now

The other crops take way too long to grow. This is especially true for the pumpkins. They take 4 days to grow, which needs to be done twice to even have a sellable amount, which means every 8 days you are going to have an income of around 700 dollars after taxes, and a week has just passed, so techically only 500 at base level. The radish easily makes you enough money to get by until you unlock upgrades, and by the time I get there I just had over 1000 radish just sitting in the storage. For their abyssmal yield, upgrading pumpkins is also a major chore. Compared to the radish, which can be maxed pretty much instantly after upgrading is unlocked, the upgrading just does not really scale well for the pumpkin. It requires (from my experience, did not rigorously test though) around the same amoumt of units to level up as radish, but has high per unit cost, making it a large money investment that will be VERY slow to pay itself back. It also has a really bad per day yield of about 15, compared to base radishes 80, which means it takes about 5 times as much time to upgrade as radish, which is VERY slow. Everything about pumpkin is just very slow, and feels actively punishing compared to the radish. The rest of the crops are a bit better in that regard, but the point is, you can perfectly thrive using radish only and planting anything else just feels redundant, and downright punishing. Even if a fully upgraded pumpkin would have some nice stats, I'd have just finished the game by the time I got there by planting radish only, not even taking cheese money into account. The only strenght of pumpkins is their lower energy cost, but enery in this game is just not a concern. Even early game, just always have a stock of around 20 pies and you are free to do every action every day the game allows to do so. Once you upgrade to 6-8 energy however, the concept of energy becomes fully irrelevant.

I found after you have Cheese the crops are irrelevant. Just go Milk and Cheese, Crops are just extra. Assign each girl 4 days a week, every girl has different days off and 2 rotations of cheese. I put the cheese 4 days apart. You always have cheese cooking, and you get about $100 of milk money a day

Also, if you milk Aurora manually, the skip button remains in the upper corner. Pressing it lets you actually get her milk twice. I agree cheese is op, but maxed radish is also nothing to sneeze at. You can very easily cover all of your expenses using radish only. The cheese ontop of that is nice. I usually harvest, plant then milk the people. I know you can go to the lake to skip time and make them fill up more, but I don't usually bother. It is enough to keep the 2 cheese going. Milk money by itself is not bad, but not really worth the trouble. Max radish is like 4 taps and 3 seconds a day for a flat 300 dollars, meaning you make 2100 dollars per week. Of which you need to pay 200, the rest you keep for yourself. Add to that cheese money, and that is an extra 250 dollars per day. The milk money not really worth it for that 200 something daily, just make enough for cheese.
