Mmmm, I think I understand what happened.

While the game doesn't have any save files when unpacked it does have a basic profile file for the original settings to be saved in...
It's that file that saves your progress and when you copied over the 3.05 it overwrote your profile file with the base game profile file that doesn't have stuff unlocked...

As I have absolutely no idea what rig you're working with so can't help on that end, the only thing that comes to mind is maybe the WIndows security blocked the file? Right click->properties-> If it's blocked by windows(lower part of the first tab, right under the various attribute checkboxes(hidden, Read only, etc.)),    click unblock, OK the change, and then try starting the jar again.
Same thing with the rar files, unblock them before (trying to) extracting them.

Also JIC chck if you have the latest Java...

...click first page, download, install and voila there you have it....

*blinks* excuuuuuse me? What do you mean java is no longer a thing? I am honestly confused by this question...

Now I'm not sure if this is true for all game versions, or only for mine(Win 64), but the .toa-data folder holds your profile and save files. So simply copy that folder into the folder of a newer version of the game. It's what I do.

So...not sure if this occurs only on smaller screens(playing fullscreen on a laptop with 1366x768 resolution) but as you collect perks(both by leveling and those you get in events such as Top, x Addict etc.) I reach a point I literally can't see all of them.  Honestly no clue if I'm the only one with the problem or all who play on that resolution have it.

Though, if it's the second one...and if we do get more perks as we get more story(which I honestly believe we will as the game's in Alpha still) maybe that portion of the character tab could be modified to be like the inventory tab has so you could scroll up/down the list with the arrows?
