A rather nice end, honestly. Got a bit of a bug where at the beginning the player character was named "0" and the dialog was also "0", and in the log it had the player name as Amon, despite the fact I had not named the PC Amon.

I understand you may mean you want this all to be in the vanilla game, but I'd like to add:

Suggestion #1 is available as mods. The names of the mods should be Bovine Species and Rabbit Species. There's also so many more species that can be downloaded through the mod browser, a lot of which are from the very talented AveryAce.

Suggestion #2 is available in mod form as well! The original mod is a bit overpowered (felines dodge damn near every attack), but the updated and added apon Race & Heat mod adds race bonuses and extra bonuses during the (vanilla) species' heats.

If you do not know where to access the mod browser, click the "enable molded startup" (I think that's what it's called, it's easy to find anyway) at the top of the options menu in the main screen.

(Im sure you've found her) she is up at the top corridor in the engineering zone, the one that heads North.

The end of Tavi's route has an escape (in a way), I think...? I only got to her end once, as shes pretty long, during one of my first times playing a while back.

Adding onto this with instructions, Socket appears after the Portal Panties quest with Alex (this quest can be skipped to get her quicker by not allowing Alex to test on you).

In the end of her storyline, Tavi can become your pet, and you should be able to there. I wouldnt really know, I usually go for the fixing her path

The Brutal Dreams, Nudity Police, Domcity and Harder Showers mods (I think that's what they're all called) combined with the harder struggling setting should basically be a nightmare mode

Really have to keep grinding levels. Also sort of spoiler, you actually cant in your first fight, it's a scripted loss.

Adding onto the other comment, her obedience/chastity quest has an option at the end where you get to remove the cage if you fuck her.

If you mean before mindbreakijg, you can reassure them a few times and it should get better over a few days if you keep doing it.

After mindbreaking, you cannot fix them.

Nah, its not possible. Its not even in the debug menu so I assume its counted the same way as the extra props like chairs, medbay equipment, and the like. (i.e, animation-specific items)

Edit to clarify, I'm not saying it's impossible with mods, I know jack shit about those.

With the B.O.O.P. mod or debug menu, it is possible. 

the debug menu can be accessed by selecting the debug option in the main menu settings.

The mod browser can be accessed by selecting the enable modded startup option in the same settings menu, and restarting the app or refreshing the tab.

Removal is availible at the end of the storyline. If you have already completed the storyline and chose to keep it, it cannot be removed.

In Tavi's storyline, near the end, there is a task regarding Nova. With the right choices you can have your way with her and, I believe, though am not certain, get her pregnant. 

Tavi doesnt have a dick. And if youre referring to the hallucination... thats a hallucination. Which can't affect reality.

If you are referring to the one in Eliza's storyline, an option to remove it is availible at the end. If you equipped it through the debug menu, you're kinda just fucked.

Adding onto the other comment, there should be a mod for that! Its somewhere in the mod list, I'll find the name for it in a bit.

I am honestly slightly unsure what is meant by this, but if you are implying you have to be fucked by Alex, you actually don't. Full on sex is only in like one or two scenes at the end of his story, and you only have to complete the first trust exercise with him to be able to purchase the hypnovisor. You can easily skip through the dialog if you don't like men.
