I get the same issue with a big city, their code for calculating the areas to highlight when placing certain buildings needs to be optimised massively, or moved to another thread and rendered when the results are available.

To avoid filling up your storage with water the pumps turn off when it reaches a per colonist amount stored (you can set this to either a low or a high amount on the pump UI). The fluctuations means it's turning on and off, just keep a watch on your per-colonist amount stored and if it drops too low (you'll get warnings) place more pumps.

While playing Aven Colony I've regularly run into issues where a building has a massive commute penalty despite the workers being well within the 9 tunnel range of their residence. Today I've managed to get a situation where I can switch between a working solution and a broken one at will. Please see this album:

Sometimes the workers don't follow the direct tunnel path to their destination and instead come out of the opposite side of the habitat and try to navigate from there, either following a massive route, or going through buildings.
