Generally, the yy files are the same name as the folder they're in. Did it delete anynecessary file(s)?

Because the files were in places where they shouldn't have been.

You can look at the generated log file to see where the trash files were found.

Generally, you don't want to return them to the project because they were not doing anything anyway.

I have looked into their project file. The object/room files have been corrupted. Objects can be manually re-made since all the code is still there. But the rooms are gone.

You should use source control.

Currently there is a known issue where YYP Maker doesn't work for incorrect project format. Make sure that is not happening. You can also mail me the project file, and I can take a look.
