I figured out what was the problem.
When you load a custom content directory, EDuke32 will try to create the save file in a folder with the same name as the loaded folder.
So, to solve the issue, you just have to create a folder with the same name as the one you use to load custom content in you EDuke32 folder and the game should start work normally again.

I'm working on a short shooter game similar to Nuclear Throne mixed with RPG mechanics set in a urban fantasy setting similar to that of World Of Darkness, the project is mostly playable but currently is lacking many art assets.

Certo, eu dei uma jogada. Sei que ainda tá bem no início do desenvolvimento mas vou dizer, no estado atual do jogo, a movimentação é muito simples, o que não é necessariamente um problema, mas já que os obstáculos e níveis também são muito simples isso acaba tornando o jogo meio monótono já que ele não oferece mecânicas de plataforma e nem puzzles interessantes, eu recomendaria adicionar mais variedade com outros tipos de plataforma e ações para o personagem do jogador.
