I assume you're missing the second attack against the assassins with the thieves guild of Flaire. Advance those events, then you get the continuation of Moriko's events.
You upgrade the police HQ by talking to the person in charge and pay him for the upgrade, and then you leave and re-enter the map for the upgrade to finish.
