There is an npc in Lalizan in Dorgania who explains the stone plates to you. The dialog is necessary to be able to active the stone plates in the rest of the world, and to use them for fast travel. Other locations are activated through events, so you can get them even without this dialog.

You can scroll down the list to see different types of items. But I think the item was in the "usable" section, however, since the last update, there is an icon on the fast travel screen to select the thieves guild and teleport there without having to look for the item in your inventory.
It's also possible to walk to the thieves guild by using the same path you took the first time you went there.
The command center is a big building between the vanguard's barracks and red keep. You need to construct it on the country management map first, before it can be accessed. For the construction itself to become visible, you have to research the command center in the laboratory first. It's the star icon below the upgrade to country tech level 2.

It's also possible to use a Riddle Key item to skip the entire area, if it's too frustrating.
I wasn't sure if it's possible, so I tried something that could work:
- In the \www\js folder is a plugins.js file which contains everything set in the plugins for the game. Open the file and search with crtl+f for "YEP_MainMenuManager" to get to the part where every option of the menu is listed. Every possible slot for the menu is listed, even when emtpy, so there are a lot of entires for Menu X with X being the number of the location in the menu.
- The entries for save and load are in the menu slots 85 and 86. I exchanged those entries with the empty slots in 93 and 94 to put them below the other menu options.

- I have notes for the planned future content and changes that should get done at some point. However, things like the change to the main menu are usually spontaneous. They happen either because of a connection to something else I do at the time that make me notice/realize something, or because players make suggestions that result in the changes or improvements of old content.
- An order of progression for the walkthrough is impossible, given that the players decide in what order they do the content in an open world game. It'd only work for the main story, which in the wiki has it's own page to explain all steps in order, but the rest can't be sorted in such a way. In my eyes, people will search for the specific quests when they can't advance it, which works the fastest with ctrl+f, or by searching for the name of the quest in the alphabetic order. I honestly don't see how a chronological order could work without a completely linear world, even with proper planning or writing. And to only sort connected quests in a chronological order while everything else is alphabetic would cause even more confusion.

Thanks for the reminder, that the skilltree quest has to be changed. :D The entrance was indeed an option in the normal menu, but was recently moved to the "Fast Travel" screen. The choices in the options menu aren't meant to be the primary way to go to it. The skilltree quest wasn't changed yet to explain how it works now. My mistake.
I like the analogy with the mansion on a foundation of sand a lot, because that's pretty much what happened. The game was originally started as a hobby project over 10 years ago, and step by step became more serious. Due to this, there was no proper planning for things in the early stages of the development, which cause a lot of holes and headaches in the aftermath.
I'll definitely re-do or improve some existing content later, but my priority is currently on finishing the story and unfinished side stories, so I probably won't make any big changes to old content anytime soon.

The open world with a lot to do no matter where you go is pretty much intended, but I understand that it can be confusing and distracting at times. The quest log can hopefully help a bit with that, as the main story quests are supposed to give you some directions and guide you to places, but it's in the nature of an open world game that it's the players in the end who decide in what order they'll play the content.
The experience gained from enemies is definitely something I could take another look at and improve.
Not sure if or how I could implement a "map" or something like that, which could help the players to know which area is for what level. Currently, you figure it out by exploring and then retreating if the enemies turn out to be too hard. :D
Updating on android works by installing the newer .apk. It automatically updates the game to the new version, after which you can continue the progress of your saves without having to move them at any point.
The saves on android aren't in public folders, and can't be seen and accessed by normal means.
I'm not a fan of grinding for levels either, so I tried to reduce the grind with new items for more experience gain or level ups for characters below level 99, and other things like the automatic increase of character levels to a minimum level of 90 when you get to the time skip phase in the main story.
I tried to find a way to get the players to max level with content, so that they level while doing the dungeons and quests in the game, but especially after adding new classes with max level 200, this has become almost impossible to achieve.
I'll consider adding a cheat to increase levels, so that people who don't want to grind won't have to.
Oh....right....I forgot I didn't add that option to the public windows release. Since you can access the save files freely on windows, it felt rather redundant. :D
You can send me the android exported save file to my mail at Naughty-Netherpunch@web.de and I'll turn it into a normal windows save with the import feature. Afterwards, if everything works, I'll send you back the save for windows.

You're probably just missing the step to walk out of the barracks to the worldmap and back, without the use of the fast travel option. The CG scene doesn't happen immediately after the quest.
For the future, it might help that there are 2 autosaves in slot 19 and 20, which are used alternating every 2,5 mins. So if one of them saved after a "problem" appeared, then you might still be able to use the other one.
Go to your inventory, switch the category to weapons or armor, and then select a unique equipment piece. The item will give you the option to add augments based on the slots it has in that screen. You can't select the augments themselves first to put them into something, nor can you add augments in the "equip" screen where you change the equipment of characters..
You unpack the zip and merge it with the game files.
(Make sure you don't skip versions when using update files, as they only contain the files that have been changed since the last full public release. The version number of the release they're for is always mentioned in the file name of the update files.)
