I'm curious as to what platform you're planning on using. (Or would you happen to prototype ideas by printing onto physical paper first before translating into code?)
What kind of feel are you wanting the game to embody with the level design? Realistic in proportion and scale? Dungeon Crawl in an impossible labyrinth? Minimalist abstraction? Plot based scenes (instead of locations)? The story is going to determine which approach makes the most sense.
