You have to pay their daily wages (for being in active party), and if they are not in the party for some reason: you still have to pay the wages under the name of debt. There's no more payments once they are stored after the debt payment or lost to the world.

You can clear it by following the main quest, and the costume is just a temporary one used a few times during said quest. If you want to wear the costume outside of the mission you can do so by accessing the costumes variable using something like Mtool by going to variables and changing the costume value from 0 to the following:

1:  Maid Outfit

2, 6, 7: Lewd variations of main outfit

3, 4, and 5: Tavern Outfits

8:  Pink dress

9:  Powered Outfit

10: Brothel Outfit

Likewise you may change her hairstyle as well, which function independently from the outfit.  So if you like the twintails from pink dress with one of the tavern outfits, for example, you can easily mix and match.

With puppet in your party: check outside of the orc city. You'll find a familiar golden statue.

Been awhile, but try exploring the mayor's house with the key you obtained from wildfolk fight, and then afterwards explore the fields till you find a hidden greenhouse.

The game has free-roam approach, so no real directions beyond exploring everywhere.

To cure the advanced state you need distilled orc antibody, the orc city sells them once you open the shaman shop.

You can beat her without the slime-outfit, just need enough health potions and some luck.

On the topic of your Q1, good news: there's an update for games' discord that shows image preview of both magic shop being accessible and the area south of the outpost. Wonder how close this update is to a full release, but exciting stuff regardless!

Q1: Currently the shop is not open, but likely saved for future expansions.

Q2: Could you clarify what you mean? I know that wearing the mask over a period of time will merge with your character, making them a noble, and equiping a baton accessory will make them a conductor with unique skills.

Q3: In leftmost room there's a glowing seal, interact with a crack 'n pickaxe next to it, then check either left or right hallway (depends on the character) with a gorgon braid in your inventory.

I really loved this game and can't wait for NG+, out of curiosity: do you have any plans for making bimbo content in New Rokkas repeatable? It'd be nice to service the customers again.
